چکیده

We describe early experiments in the adoption of the OptIPuter architecture to provide data-intensive capabilities to several remote users of a large-scale, multi-year effort to organize and make publicly available data describing a wide variety of marine microbial ecologies, their genomic content, and the local environments in which they live—marine microbial metagenomics. Microbial genomes are millions of base pairs in length, requiring both a global view of the genome and the ability to zoom into detail interactively, enabled by the OptIPortal. We describe the design of a scientific data and compute server, enhanced byOptIPuter technologies, and early examples of its use in support of high performance science applications in this emerging scientific field. © 2008 Elsevier B.V. An Ontology for User Support in The Materials Microcharacterization Collaboratory

We describe the experience of building an ontology for use in an agent-based system in support of the Materials Microcharacterization Collaboratory (MMC). The ontology expresses facts related to users of scientific instrumentation such as electronic microscopes and a neutron-beam line. The users, experts and types of experiments are also described. The Zeus Agent Toolkit ontology editor was used.

A Web-based Collaboratory for Supporting Environmental Science Research

A scientific collaboratory for supporting research in the field of environmental science is presented in this paper. The purpose for building this Web-based research support system is to promote collaboration among a geographically separated group of NSF sponsored scientists from different research areas and allow them to share their data and information across distributed sites. An XML-based M...

Next Generation Sequencing and its Application in the Study of Microbiome in Plant Diseases Suppressive Soils

Progress in next-generation sequencing has played a significant role in ecological studies of microbial populations. These advances have led to a rapid evaluation in metagenomics studies (analysis of DNA of microbial communities without the need to culture). Many statistical and computational tools and metagenomics databases have led to the discovery of huge amounts of data. In this research, i...

Molecular Testing in Microbiology

There are significant challenges associated with qualitative and quantitative nucleic acid tests performed in diagnostic laboratories. The development of internationally available certified reference materials which can be traced to reference measurements will contribute to a better understanding of the performance characteristics of nucleic acid tests and enhance reliability and comparability ...

The new science of metagenomics and the challenges of its use in both developed and developing countries

Our view of the microbial world and its impact on human health is changing radically with the ability to sequence uncultured or unculturable microbes sampled directly from their habitats, ability made possible by fast and cheap next generation sequencing technologies. Such recent developments represents a paradigmatic shift in the analysis of habitat biodiversity, be it the human, soil or ocean...
